I feel your pain. My son has eczema and we went bonkers trying to figure out the cause. During this period, we got to know a few people whose kids are allergic to just about anything and everything.

If you can afford it, Rainbow vacuum cleaner has very good reviews and getting a purifier will help make things better. And yeah, as you already know, no carpets or anything that can capture & hold in dust...sometimes, this includes plants as WELL>
